Tonewheel organ is the sound generator for organ software instruments.
You see it in GB '11, when you select an organ software instrument track and open the "Edit" tab in the Info panel.
Then open the pop-up menu of the Sound Generator at the top of the panel.
So indeed, you can only use it on a software instrument track - for midi input, or for softwareinstrument loops, notes you enter using Musical Typing or directly from the track editor.

Is there any way to apply a rotary organ effect to a pre-recorded real instrument track?
There should be...it was an easy effect to find (and sounding good, too!), even with the cheapest of outboard multiple effects units, back when we were all using rack-mounted stuff.

I use mostly midi, so I don't know, sorry. Have you searched the FAQ? You should be able to find organ effectsfor real instruments there:

it actually looks like the AUEffects link is the one I would find most useful (the "Sound Effects" link you pasted above is actually for finding sound effects, i.e., recordings of things going "boom!" and canned laughter and such). There's a link to downloadable effect on the AUEffects link called "Gyrovibe" that might do the trick.
