I'm sorry, but I don't understand what you are asking. Are you asking why tracks in iTunes still show up in cloud playlists on your iOS devices? If so it is because iTunes Match does not respect the checked/unchecked state of songs.

Yes, sorry for the confusion. Is there a way to have all the playlists mirror each other? Must this be done manually for each device?

Make the edits to the playlists in iTunes and those changes will be propagated out to all devices. Then, if they are static playlists, they will mirror each other. If they are Smart Playlists, depending on the criteria used the content may not be the same on all devices.
