You presumably have either an Exchange account or an IMAP account (or iCloud). These keep the phone and the computer synced. You will have to change it to a POP3 account if you want them to be independent. Even then, any messages that you read on your computer before checking on the phone will never appear on the phone without additional setting adjustiments on your computer.
If it's Exchange or iCloud you cannot change this behavior, but for IMAP you can. You can't change the type of account on the phone; you must delete it and recreate it, rebooting between the delete and the create. Further, if you have iOS 6, it's difficult to create an account as POP if the server supports IMAP. For iOS 5 or or earlier when you create the account use "Other", then select POP at the prompt.
For iOS 6, however, when asked for the name of the server you must put in an invalid server name (e.g., firstname.lastname@example.org). iOS will fail to verify the account, then it will prompt you for all of the account details, including the option to select between IMAP and POP.
