I'm having the same problem, running 10.8.2 on a 2008 Mac Pro. Alle shortcuts dissapear after a restart. I'm susspecting the 10.8.1 upgrade because I'm having this isue since I've update. However the 10.8.2 update dind't seem to make a difference.
There is a trick that works for me sometimes. When I open sidebar preferences (cmd + ,) en check one of the unchecked boxes, the finder crashes, I'll have to relaunch it. When it does, the favorites reappear. This trick sometimes works for me, but more often it doesn't.

All I have been able to do is reset the Finder prefs, setting (again) the selection of which files show up in the sidebar. Then I have to go through my various drives and folders to drag the selected folders back to the sidebar (again, and again). This is getting wearysome. Somewhere in the code Mtn Lion is corrupting or rewriting the preferences file in the libraries, I think.

In Finder from the Go menu choose Go to Folder and enter "~/Library/Preferences" (without the quotes).
Then delete the file "com.apple.finder.plist".
You may need to then re-set some of your Finder prefs.

Good advice from drdocument on the prefs. If that doesn't completely fix it try this...
1. Drag all icons off bottom of your Finder sidebar.
2. In Finder >> Preferences >> Sidebar UNcheck all options.
3. Go to your Finder "Go" menu hold the option key and choose Library. Then go to Preferences folder and trash these files:
Then log out and back in again. Or restart.
(You will have to reset a few finder prefs the way you like them.)
