Ferd II's solution did not work for me. I am "showing" the mailboxes, but all of my folders disappeared, and the messages with them. 5 years of email history gone. This needs a fix ASAP.

This happened to me too, but I've just worked it out.
In the left-hand side menu, hover your mouse to the right of the words ON MY MAC. The word SHOW will appear.
Click it and your old folders should reappear!

In fact what I found worked was to hover over the iCloud label and they came back so thanks for your reply as it got me sorted in the end as I at least got to the right area to find my folders again.
Just hovering over ON MY MAC as per your experience only brought back the folders RECOVERED MESSAGES.
All sorted now.

Thank you rohroh! Finally updated to Mountain Lion & nearly clutched my chest & fell to the floor when all my email folders disappeared. Can't tell you how much I appreciated your answer.
