You can still share an iTunes account but have separate iCloud accounts with separate IDs. (The ID used for iTunes does not need to be the same as the one used for other services such as iCloud.) This would also give each of your phones 5GBs of space to hold your data and backups rather than sharing the same 5GBs of free space.
If you want to do this, decide who will be moving to the new account. Then, on the phone that will be moving,
you'll have to delete the account, create a new account with the other ID, and migrate your data to the new account. (Deleting the account only delets it from this phone, not from iCloud. The other phone won't be effected by this.)
Before deleting the account, if you have any photos in photo stream that are not in your camera roll or backed up somewhere else save these to your camera roll or you will lose them. To do this, open the photo stream album in the thumbnail view, tap Edit, tap all the photos you want to save, tap Share, then tap Save to Camera Roll.
Once this is done, go to Settings>iCloud, scroll to the bottom and tap Delete Account. When prompted about what to do with the iCloud data, be sure to select Keep On iPhone. Next, set up a new iCloud account using a different Apple ID (if you don't have one, tap Get a Free Apple ID at the bottom). Then turn iCloud data syncing for contacts, etc. back to On, and when prompted about merging with iCloud, choose Merge. This will upload the data to the new account.

You will have a different Apple ID for iCloud, but you can keep the same ID for everything else. (However, you should really be using different IDs for iMessage as well. If you don't, you'll also end up getting each other's text messages. If you want to use separate IDs for iMessage, on one of the phones go to Settings>Messages, tap the Apple ID, sign out, then sign back in with a different Apple ID.)

You're welcome. You are correct about iCloud; each account will need it's own separate ID. If you chose to use separate IDs for iMessage you can use these same IDs for your iCloud accounts. Also, you can continue to share your iTunes ID and maintain your apps and other purchases just as they are without any issues.
