That is how it works. Synced photos can't be deleted directly on the iPad, instead they are deleted by not including them in the next photo sync - so you need to select and sync all the photos that you want on the iPad in each photo sync.
The folder/album level also only works to one level, so sub-folders will go into the parent folder's album.

Not with the built-in Photos app no. There is Photo Manager Pro (linked to at the bottom of GrumpyGator's post), which allows you to copy photos over from your computer's iTunes (and/or the Photos app) - there are some 'how-tos' for that app here. It may take a little bit of time to copy all your photos to it initially, but it has the advantage that each time you copy photos to it the previous set aren't removed, and you can delete synced photos directly in the app (and change the photos sort order).
