On your son's iPhone, go to Settings > Messages and untick your mails and phone numbers, so he won't be able to receive your messages anymore.
I recommend you to erase your son's iPhone because he's using your Apple ID. You can keep his device as it is, but I recommend to create a new Apple ID for him so he can purchase apps, music, use iCloud to store his contacts, mails... > http://appleid.apple.com

let him set up his own apple ID so even with icloud on, it wont sync with your phone's content.

You have to purge your old iPhone of all of your accounts and make an individual account for him.
- messages and iCloud and mail and iTunes
- delete account
- sign on account
- use new account
A faster process is settings - general - reset - erase everything. Then run the setup for his very own account.
Note for iTunes PC you need a separate windows login and iTunes files related to the old iPhone too or your login carries over and he needs your password to install updates to apps and your mail account again.
Your iTunes overrides the other iPhone and restores your ID and password.
