Did you convert the camera masters to ProRes before you brought the footage into FCP? Or are you working with the H.264 camera masters?
Please don't say that you are working with the camera masters....

You need to convert your H264 clips to Pro Res (LT wil be fine), Not sure if you can use Log and Transfer for this, probably can with the Canon EOS plug in. Either Compressor or MPEG Streamclip (http://www.squared5.com.)
will also do the job.
When you have finished the edit, export Quicktime movie with current settings and you will have a full quality movie that you can covert to whatever settings you like, depending on what you are going to do with it. Compressor has loads of presets to help you with this.
