The backup that iTunes makes does not included synced media like apps and music. So if the synced media is not in the iTunes library when you do an update it will not be on the iPod after the update. See:

Already redownloaded the songs from itunes, They just duplicated like I said before. And they arent appearing on the ipod itself just like my playlists and music that I have tried to recently add on to it.

- Reset the iOS device. Nothing will be lost
Reset iOS device: Hold down the On/Off button and the Home button at the same time for at
least ten seconds, until the Apple logo appears.
- Unsync all music and resync
- Reset all settings
Go to Settings > General > Reset and tap Reset All Settings.
All your preferences and settings are reset. Information (such as contacts and calendars) and media (such as songs and videos) aren’t affected.
