You're hearing the heads moving around over the platters. All hard drives make this noise. I don't recall any stock hard drive in a recent-vintage Mini making this noise loud enough to be noticeable over normal room or office ambient sound levels.
There might be nothing wrong with your new Mini, but if you just purchased it you might consider returning to the place of purchase and requesting an exchange.

Any update? Did you return it? I'm getting a similar treble noise from the hard drive operation. I know I'm just hearing the read/write/seek but I'm wondering if it's worth returning or not.

I found a friend with the exact same model of Mac Mini Server. He has the same noise. I think that's all right with my Mac.

But of course my old Macbook Pro 2008 works very quietly, but there is no load on the HDD large loads.
