MY boyfriend recently went through my phone. He says that he also pulled up all of my deleted messages as well through an app by the name of "back thread". I looked it up but could not find it. He never connected my phone to a computer & there is no trace of any added apps nor any emails of the app. Also all of my deleted messages are still deleted. What could he have done to retrieve my old messages. By the way he has an android phone (if that means anything)

iPhone 4, iOS 6.0.1

Highly unlikely he could do that without access to a backup (do you use iCloud?), or very expensive forensic equipment.  How do you know he actually accomplished this, and not an idle threat?

Spotlight Search the messages. Do they appear?

That's good sign. Look through your apps on the device for an app labeled Cydia. Is it present on your device?

the only other way is if he got onto a MAC and logged into iMessage with your iCloud info, that can load some old text messages with other iPhones

Unless he knows someone with a MAC and logged in as you on iMessage, I dont, sorry I dont have the answer but I havent seen this accomplished without using iMessage on another device. Even if you erased them off your phone they are still on iMessage. I just opened up mine and I have messages from Oct there that are not on my phone.

Hopefully someone else can shed some light.........

So... based on what you've told us I'd say the device is not hacked. No jailbreak and the only means of monitoring you would be with you Apple ID. Perhaps an idle threat as modular747 suggested. As far as Android goes I have no idea if apps exist that will allow someone to receive or recover someone else's messages. Do yourself a favor and add some security to your Apple ID and your device.

On the device go - Settings > General > Passcode Lock > Set a Passcode

    Go here - https://appleid.apple.com/cgi-bin/WebObjects/MyAppleId.woa/

Manage your Apple ID and set security questions and a recovery email. Do this first if you haven't already.

After you do that change your password for your Apple ID

    Maybe there's something I missed

Yes, you should change "boyfriend" to "exboyfriend".
