I must say the Apple rep that sold me my phone was a moron. He suggested my wife and I set up the same apple account on both our phones. Now my wife gets all my business alerts, and has all my business contacts on her phone. She does not need nor want this. Simple fix, set up second Apple account, enter Apple and their never so simple solutions. I can not set up a new account because me email is used as her backup email account and there for apparently it can not be a primary account. Also in trying to use icloud I set up the account with my wife's ID but my email and now I can not separate that either. I also can not just delete everything and start over.

How can I separate my wife's phone with her email and my phone with my email, without changing our gmail accounts?

You were given some bad advice. Your wife needs her own Apple ID for iCloud, FaceTime, iMessage, Find My Phone, etc. This ID must be a verified email address. She can continue to use your Apple ID for iTunes content, but for everything else, she needs her own. You can create an Apple ID here:

Do that first. Then, on her phone, turn off FaceTime, iMessage, Find My Phone & delete the iCloud account. Reset everything up again using her new Apple ID.

This will keep all of your data separate, but you can continue to share your iTunes library.
