I just edited the contact and changed the number so that even if it surfaces, it's an ineffectual number. Changing the name didn't erase the contact from imessage spotlight, but changing the number at least made it a defunct contact.

Your phone knows the contacts in your Contcts app and remembers recently used contacts even if those are not in your Contacts app or if they have been deleted from your Contacts. Recently used contacts like these will eventually disappear if they are not used over a period of time.
You can also delete them manually. When you start typing and a recently used contact appears that is not in your address book, it should have a blue arrow next to it. Tap the blue arrow and tap Delete from Recents.
