Hi, I eneded up having to backup up my data (not via Time Machine)--I drag n dropped important data to an external drive. I erased the hard drive and installed 10.8.2 and then manually integrated data from backup. This solved my issue.

After a lot of figuring out - found the following:
After the outage occurs - all systems on my network lose connectivity at some level for about 5 mins.
Fault doesn't't occur at all from other ISP (I.e. at work)
It has gone now - when Apple changed the App Store front page from the Tweetbot image. I reckon there was something on that page that was tripping up an IDS in the ISP?
All is now well be interesting if it recurs when the page changes...

The dns trick did not work for me after upgrading from 10.6.8 but fixing the keychain system root certificates did work as explained here : https://discussions.apple.com/thread/3941688?start=90&tstart=0
It is a bit long to do but worth it, one has to meticulously fix any entry that has custom settings ...

This fixed it for me as well:
If you aren't having any internet issues, and the links to apps don't open up at all, this is the fix. I had the issues after migrating data from a Time Machine Backup of a 10.6.8 computer to a new one.

I had the same problema after upgrading from 10.6.8 to 10.8.2,
rrahimi solution did not work for me.
Then I tried this:
System Prefrences>Network>Advanced>Proxies and found that Web Proxy (HTTP) was selected. Unselected it clicked OK and Apply. Everything went back to normal.

My husband bought me the new macbook pro so I gave old macbook to my mum. Did a fresh reinstall and took it to her (on the other side of Australia), only problem is that I couldn't connect to app store.
I have no idea about computers, my son and husband are PC enthusiasts (ie husband just built another water cooled computer)!!
I googled and came upon your posts and it worked!!! it was easy to follow and even I could change it.
