If you do not want to sync apps, don't. Nothing requires this to happen.
Maybe if you provide specifics of the issue that is occurring someone can offer help. All you've stated so far is that you do not want to sync apps. That's not an issue, it's a statement.

before I could mark and unmark if I wanted sync apps (programs) or not but now I can't and once I sync my apps to my computer they will disapper for some reason and its a long process...

The "Sync Apps" option must be selected to control this functionality and then individual apps can be checked to sync or not. This functionality has not changed since the release of the iPhone and iOS.
Is "Sync Apps" selected?
What do you mean "they disappear"? Do they get removed from the device? From iTunes?

No it's not but still it sync's my apps for some reason.. The apps appear on iTunes and then disappear from the device. Really irritating cause I don't want the apps to appear in itunes and this you could prevent from happning in the older versions until this latest update.
