I used to be able to synch from my entire library.  My library consists of songs I've purchased from iTunes and some that I've had for years of various file formats.  For some reason I just noticed that several of the ones that I imported from CDs will not synch to my iPhone.  In addition, entire CDs now say that the music files are "not found" and when I navigate to the file folder where I burned them originally, the folder and album name is still there, but all of the music files are gone.  Any ideas what's going on?

You're doing that, for sure :  connect and select iPhone in iTunes under DEVICES (Left panel), select Music tab (right top), check Sync Music, and all the music you want on iPhone then tap Sync button (bottom right).

I have this problem too.  There seem to be two functional music libraries: one that is on iCloud and one that is composed of downloaded CDs.  If I choose to manually synch my music library, I loose all my copied music.  If I choose to synch my copied music, then I loose everything from iCloud.
