If you were able to recover you're masters be very thankful. Most (all?) of the consumer grade recover tools like the one you are using are not able to deal with the Aperture library. A commercial outfit might have better luck but the expense will be great and giving the time since and the work you've done to the drive it is is doubtful.
The major problem with recovering the Aperture library is that it is an all or nothing situation. Getting a part of the library does no good you really need the whole thing as all the parts are interconnected.
Again be happy you were able to get your originals and use this as a (painful) learning experience.

Ouch. I'm very sorry. I have nothing to add but this: having recovered your masters puts you on a ledge with a very few very fortunate people.
And, of course, always maintain 2 full backups (that's 3 copies: a working copy, a backup, and an off-site backup) of your data.
