The home folder->Applications folder is not there by default. Either you created it, or some (misguided) application created it. I don't have one, have never had one, and have never needed one.

I do have a user Applications folder, which has been there since I installed Mountain Lion. Our other computer does not have a user Applications folder. It seems to be a quirk as best I can tell. I know from experimenting, the two folders do not sync. I wouldn't worry about it. If you want all applications to be available to all users, the applications need to be in Hard Drive/Applications.
