Don't use MP3 in Logic. Ever. Always convert to PCM (=AIFF or WAV) first.
Also, don't use fades on Flexed audio. First Flex, then bounce-in-place the flexed audio to a new track, then mute the original, apply fades to BIPped file.

tried by importing the original aiff bounce that I want to shorten and on playback, with the fade curves, the skipping stopped but once bounced, the final shortened aiff track has distortion!
I made sure it was bounced as an aiff, not an mp3 too.
Tried bouncing region in place witin the session and then exporting but that file also has distortion.
This has never happened before so concerned that something has gone wrong with my copy of Logic.

Sorry, I cannot, I have no psychic powers to allow me to see you setup, mixer, plugins, preferences etcetera etcetera. I don't even know what you mean by distortion, as it can come in many, many different types and sounds. So, ideally, I would like to hear the distorted bounce, first of all, then I'd like to see your track and channel strip and all active plugins' interfaces (the complete signal flow) AND last but not least (and maybe even not last because I may well have forgotten something): your bounce settings.
