I bought extra storage on icloud specifically to ensure my photos were saved. I have no idea how 900 pictures from my stream got deleted. How do I retrieve them, they have to be out in cyberspace somewhere....

iPhone 4S, iOS 6.0.1

    Welcome to the Apple Community.

If the photos were in photo stream and not in your camera roll and they were deleted, they are gone unless you have another device that uses photo stream and hasn't yet synced.

I accidently left my phone connected to Wi-Fi and icloud was on.

That's not a problem, being connected to wi-fi is just fine.

It all started with my notes disappearing and then all my pictures on my photo stream, which were supposed to be saved in icloud from before. I did not delete them.

You may want to give it a little while, they may all come back.

if I sync them are you telling me all those 900 pictures will be in there?

No, I'm saying if you have another device with photostream on that hasn't synced, then the photos may well be there and recoverable. If you do allow that device to sync, you may well lose them.
