Two different names for same media?

A large number of clips in my timeline referenced media which had yet to be deinterlaced. I went ahead and deinterlaced them with JES deinterlacer and then used automater to match all the names to their previous versions before bringing them back into my media folder. When I dragged them I got the expected prompt that files names matched and selected replace files (So all the files did in fact have the exact same name as thier previous interlaced versions). Now when I open final cut all of these files are shown as offline, and when I go to reconnect them there is a NEW FILENAME MISSING: Screen shot 2013-01-24 at 5.58.15 PM.pngScreen shot 2013-01-24 at 5.58.27 PM.png

^Both of these files are for the same clip.

 

This means I cannot reconnect them all at once but will have to manually go through these hundreds of clips and find the new versions. Whats going on here?
