It's the Cloud features of iTunes 11 that are doing it. To prevent it from happening again, go to Preferences > Store and uncheck the option to Show iTunes in the Cloud purchases. Also, click View > Hide purchases in the Cloud if it's available. (I think that option becomes disabled when you set the Preference but check it just to make sure.)
For the songs with play counts that have been reset: I downloaded a script for the Mac that can change play counts of selected tracks. But I don't know if one exists for Windows.

Oh, also check other metadata (such as Genre) for the affected songs. Those were likely reset as well if you had customized them. I didn't notice that until way after the fact.

I suffered play count resets just about every other day, one time as many as over 40 albums affected, until I turned off that setting. It hasn't happened since.
