The same thing happened to me, so I took the time to go back and mark all the appropriate shows/movies as unwatched. Lo and behold, iTunes 11 undid all of my work, and marked everything watched again. This is such a stupid and huge bug that's almost as poor as their Maps app.

Apple - please provide a fix for this - same here iTunes 11 is marking new downloads as watched when they are not! Extremely Very Annoying !!!!!

This is also happening to me, with purchased TV shows and movies. Sometimes iTunes will 'forget' that a video has been watched (even if I mark it as watched) and others a newly downloaded video will be marked as 'watched' even though it hasn't been.
I've also seen it reset the video status to 'Unwatched' even after I explicitly set it to 'Watched'. It almost looks as if it's looking at the Watched status of the video in the iTunes cloud since several of these have not been downloaded to my Mac.

Same here since upgrading to iTunes 11 on Mac... definitely a bug in iTunes...

As others have said, same thing here.
I downloaded a new episode of fringe last night. And couldn't find it on my Apple TV. It showed another one as unwatched. The new episode that I hadn't even opened was marker watched.
This really is an annoying bug. That needs to be fixed ASAP!

I just noticed another issue. My latest episode of Fringe, episode 8. Shows a Release Date of 12/7/12. A Date Added of 9/29/12...

I'm seeing similar behavior on my setup.
I've purchased several TV Show season passes, and when the newest episode downloads, it's getting marked as watched immediately after download, even though I've not watched it. It's also showing a "date added" value of the day the season pass was purchased versus when the episode was aired or actually added to my iTunes library.
The above was not at all the case with iTunes versions prior to 11.
Like others have said already -- very, very annoying. I keep having to search for my new episodes in order to watch them.
I've submitted feedback to Apple on this.

Just adding to the long list here.
I also have a number of season passes and after each show is downloaded, it's marked as watched and to add to the grief, it marks a bunch of the previous downloads from this season that I have already watched, as partial. Then when I do a sync of my iPad, I get the old shows on it, instead of the new ones and I also tend to get "device full" errors, because of how many shows it's trying to put onto it. This necessitates my going through my entire library and changing the status back to watched for the "partial's" and un-watched for the new ones.
APPLE: FIX THIS BUG!!! (please and thank you, as my mother often told me to say)

I've had the same problem since the iTunes 11 update. Is there a solution for this problem yet?
