Chances are that iTunes is uploading NEW content to your iPhone... since the songs are on your iPhone, but not on your computer, your computer is not removing them from your phone.
The songs are still in the main library. have you checked the list of ALL of your songs on your computer?

The songs reside on my computer so those options are ruled out.
To be more clear, I just added these songs to my phone when I synced my phone with iTunes on my computer, so clearly they're IN iTunes, but they don't appear to be there.

hmm... perhaps try reimporting your entire iTunes Library on the computer side, and rebuild all of your playlists... I've had this problem only once, and THAT method seemed to fix it. The files should all be stored in the iTunes Media folder under My Music. Just delete the music from iTunes, not from the computer, and then reimport all of the music files into itunes. This will take some time, but it should fix it.

Certainly not, and if this becomes a regular thing, i would start backing stuff up... If this is only one random incident that doesnt happen often, i wouldn't worry about it. Glad it worked out.
