By alternate apple id, do you mean the address you can create when you first setup icloud and had checked off 'mail' in the icloud preferences? If that's the one, that cannot be changed. If that is the one, it has probably been like that a while, since @me.com addresses haven't been able to be created since last Sept., if I'm not mistaken.

Welcome to the Apple Community.
Two accounts cannot use either the same primary or alternate address. I don't believe your issue is anything to do with alternate addresses, it sounds to me as though she is using the same account as you.

That might be it. If I create a new iCloud account, could I transfer all of my purchases/etc. over? I have no idea how I have been using her account for so long but she doesn't use it and can't recall how she got on my account. She must have set it up for me or something. Can someone at apple change the account so I am full owner and I don't lose my stuff? I think she logged into her iCloud account from my iPhone before I had set it up on my phone. I have no other explanation. I have changed the primary I'd and password but her @icloud.com and @me.com are still on my phone/account and I don't know how to get rid of them. I want my own @icloud.com address. Please help!
