Can you please be more specific about what versions of software and under what circumstances this happens.
Is there any font substitution or are you talking about opening Word .doc files?

I'm using Pages '09 Version 4.3.
I have opened Pages documents and Word documents from different people (not sure of their software) and the same issue occurs. A error box will come up like this.
Font substitution doesn't seem to be the problem.
I suspect it may apply to Word documents or Pages documents that were originally created by Word.

That is a Word .doc and yes the way Pages generates the paragraph borders is different.
In Word for example you can have a border to just one side which is not possible in Pages except for above and below.
That would account for the difference in, particularly vertical, layout.
