You can teach the Apple TV to use the commands from your third-party remote, however you are going to need to use the original remote to do this.
Unfortunately, you will need to purchase a new remote.

Just connect yor device to your Mac/PC with iTunes and upgrade it to software 5.2. Have fun!

You need the Apple remote to connect your keyboard via Bluetooth.

When you plug in the Apple TV, the first screen is the languages list screen and on top of this languages list is mentioned the Bluetooth control thing, you just turn on your Bluetooth keyboard and done, you now can select your language, then set up the whole thing just with a keyboard if you want.
Let me be clear for you again.YOU DON'T NEED THE APPLE REMOTE TO CONNECT YOUR KEYBOARD VIA BLUETOOTH.

I didn't have any keyboard already set up and my Apple TV was reinitialized.
So, to answer the original question you can set up a third party remote control using a Bluetooth keyboard.
It's very useful if you don't have the original apple remote.
