There is no way to quit it. Force-quitting will almost certainly damage your Library (it will almost certainly not "destroy" it -- the damage is likely to be reparable). Even if it does not visibly damage your Library, you should always run "Repair" after force-quitting Aperture.
Your best bet is to let it run. If you cannot, then force-quit, do what you have to do, and run "Repair" tonight or earlier.

Maybe a new feature for Aperture 4? I hate anything that takes over the application completely... if there would be a way to gracefully halt the system???

How many files are you relocating? This shouldn't be a regular operation, a need to panic-stop this seems a fairly odd and uncommon request.
