Only my guess but given the speed of USB3 and the way Aperture works I don;t think this should be what drives your setup. In other words do it the way that works best for you, all on one drive or split, based on the other factors cost, data integrity, convenience, etc.
Any performance boost from splitting the masters and library between to drives will not be great enough to sway the decision. If everything else is equal and its a toss-up then go for the two drives.
