Long shot, but something harmless to try:
Select mailbox and then use Rebuild from the Mailbox menu.

I appreciate the suggestion. It was worth a shot, but alas, it didn't work. Random emails are still linked in conversations. :/

Try this; (again a longshot), uncheck the box to thread messages, save, then re-check the box. This may force a re-index.

I tried turning off View > Organize by Conversation and then turning it back on, if that's what you mean. But it didn't work. I didn't see any opportunity to save the settings. Is this what you had in mind?

Yeah I have absolutely the same issue. Any help with this would be greatly appreciated. The Apple Mail app becomes useless when random emails are grouped in conversations (totally random receipients and times of the emails that have nothing in comon)..

Has anyone figured out what the grouping criteria are that Mail uses? I have the opposite problem -- some emails are not grouped that should be.
