It does seem like a hard disk problem, but repeatedly repairing permissions is not going to solve anything. There are permissions messages that will constantly appear, but can be ignored:
I had 1 GB (I killed 1 before in an Tea-spill-accident).
This requires further explanation.

Backup your system, it sounds like your hard drive could be the problem. The tea spill accident may have stared to corrosion damage to your connectors inside your Mac. If it continues take it to the nearest Apple store.
