Go to Settings/ Messages/ Send & Receive and do either of the following:
1- Use separate Apple IDs at the top of this window (do the same in FaceTime settings), or
2- In the "You can be reached ..." section, make sure each phone's phone number is selected, and un-check any e-mail addresses that are common to both phones. If you need to, add a new e-mail address to one of the iPhones, or leave one phone with no e-mail contact for iMessage. The same applies to FaceTime.

I'm having the same problem I've unchecked my wife's phone number from the send and receive section and she still gets all my iMessages. Only thing that stops it is if I turn imessage off

You need to check and update BOTH phones, and check e-mail addresses on both phones too.
