The frame rates don't match. The sequence is 29.97 and the clips are 30 fps. I can't seem to find anyplace in the preferences where I can set frame rates. Am I stuck with this.
As for the codecs, how do I check these? Most of the clips I'm using I've downloaded from YouTube.

I figured this out. Thanks for your help.
The app I use to download from YouTube automatically converts the .mp4 file to .mov at 30 fps. If I stick with the .mp4 file, and it is 29.97 fps, I have no problem.

Since neither FCE or FCP don't work with MP4 files natively, using one in a Sequence will cause the need to render often. Best to use Compressor (or other app) to convert the video to the proper format AND frame rate.
