What troubleshooting have you done already?
I would try:
Select a different mailbox and then go back
Quit Mail and relaunch
Restart the computer
Hopefully it is just a temp issue and goes away after you fix it the first time.

I have a Time Machine back-up which was done before the 10.8.3 up-grade.
The 'shade' hasn't come down to cover the message has it? Is there a little dot at the bottom centre of the Mail window that your cursor caan slide back up? The preference may have reset itself with the update.
As I mentioned:
- I can see in any of the various mailfolders I have the individual mails but when clikcing an individual mail the contents is not been displayed anymore. I am just getting a blank.

the same problem occurs to me as well.
I talked to Apple Care, doesn't seem like they know about this bug yet.
I went back to 10.8.2 through the Reinstall / Recovery Partition, this helped.
Looks like we'll have to wait for a fix.

My Mail (version 6.3) is working the same as it was before 10.8.3. Its sounds like it may have gotten messed up during the installation.
You can try upgrading again: 10.8.3 Combo Update
Send Apple feedback. They won't answer, but at least will know there is a problem. If enough people send feedback, it may get the problem solved sooner.
I have the same file in my ~/Library/Mail/Bundles directory.
How did you find this out ?
I have already deleted the file and running now a complete SuperDuper backup
before upgrading. Just in case !
