Not charging to 100 percent is perfectly normal.
If it offends you, go talk to the guys at the genius Bar about the nuances of charging -- but it is not a problem, and no one will be fixing it.Mac Pro (Early 2009), Mac OS X (10.6.8), & Server, PPC, & AppleTalk Printers

Note also that the charger won't go into full charge mode (orange pilot light on the MagSafe plug) when the battery is more than 94% full. This is to save unnecessary wear and tear of the battery.
So if the battery is less than 100% but at or above 95%, you'll plug it in, watch the pilot go green and never charge to 100%. Perfectly normal. If you MUST have 100%, let it drain to 94% or more then plug it in.
