Message showing up in "All Mail" but NOT in Inbox

My saga with Mail since upgrading to Mountain Lion continues. Now, some emails are not showing up in my inbox. If I search for them becuase I have seen that they exist through another interface like gmail (I am using Google Apps for biz with my own URL) they show-up in All Mail. I am going to have just stop using Mail if this stuff keeps happening.

 

Any advice? Could it be the result of having too many messages of too large a size in my Mailbox? Is there a junk folder that I don't see where the messages might be getting sent?

    In the mailbox list, the Inbox container should have a mailbox in it for each of your incoming mail accounts. Does it?

    All Mail is a Gmail IMAP folder where every single piece of your email, incoming and outgoing, is stored for eternity so that Google can always mine your data. No matter where you move it or delete it, there is a copy in All Mail.

     

    There is a way to have it actually delete emails when you delete them, but you have to dig into the GMail web settings, Forwarding And POP/IMAP tab.

    This happened to me as well, I have a gmail mailbox nested in my "Inbox", then below the "On My Mac" mailboxes there's a heading labeled "Gmail" with another Gmail mailbox with several mailboxes nested within it.

     

     

    I was having some issues with mail recently and this is the result

     

    Now for some reason some messages route to my typical gmail mailbox at the top and others end up in the new Gmail box.    Another problem that popped up at the same time is how some of the rules are no longer working, specifically some rules that divert messages to other mailboxes (with custom alert sounds)

     

    I deleted and recreated one rule in particular, because it was showing incorrect parameters, and even after I recreated it, it still doesn't function  (simple facebook message redirect)

    here's where you go to switch your gmail account back to POP:

    you'll have to delete your gmail account from the Mail app before reading it as a pop account, all the neccessary instructions are included on the gmail site at the above link.
