Try deleting one, select move to trash and do not select hide in cloud. Download match version.
If this does not work, you may need to delete (hide) from cloud and reimport track from original CD. By the way, what format and bit rate are you using?

Thanks. That seems to have worked. Any idea what would cause this to happen?
As for the format and bit rate, I assume it's the default. How do I check that?

Go to preferences, import settings. If you have used default settings of 256 Kpbs AAC or Itunes plus.
You need not work about settings as there have been problems report regarding Apple lossless files.
