They're there so that you have a second copy of them and can easily transfer them to other iOS devices.

Yes, but they may be deleted at the next sync, and if a future update to them renders the iTunes Store version incompatible with your device, you won't be able to get those applications back onto it. If you do this, keep a copy of them and any other files you care about on another drive.
