I've just tried syncing again, apps didn't sync, had to transfer purchases.
Btw I'm on windows 7 64-bit.
Apple need to give up trying to write software, just stick with what they are good at ...... hardware. :)

Same problem here. Pulled my hair out trying to get it to sync and only way I can is to Transfer Purchases. Not cool. Itunes cant determine the apps on my iPad either... Hope they fix this all soon!
the whole problem is from apples end whether you have a mac or a windows machine. nothing you can do except downgrade itunes back to itunes 10. that is quite a long process and untill these ************* fix this we are all stuck in the same situation. trust me no one here is having a bigger deal with this than me because of how many apple related devices I have.
Downloading this was waste of my time and effort and then an update came literally hours after the download insisting "NEW" things have been added and bugs have been fixed since the exclaimed release of itunes 11.
I have the following devices and ******* all of them dont work or will sync with anything
Iphone 3 16 gb
Iphone 3gs 16gb and 2 32gb 3gs
iphone 4 16gb (2)
iphone 4s 32gb and 16gb
iphone 5 32gb (2)
ipod 3rd, 4th, 5th gen all 32gb except for the 5th which is 64gb
Ipad 1, 2, 3 all 32gb.
apple tv 1 gen
and I have a macbook pro, mac air, and mac desktop all with mountain lion and itunes 11.

I switched back to iTunes 10, I had other issues after 11 to do with Apple TV even after downgrading problem was still there, had mess about for hours finally repairing bonjour app.

My devices backup to iCloud. I found that if I go to the "Summary" tab for that device in iTunes, and click "Back Up Now", it creates a local back and transfers all the apps from the device over to iTunes.

my app were empty as I refreshed my library.
I d&d all app from c:\Users\<user name>\Music\iTunes\iTunes Media\Mobile Applications back to Itunes and it loaded all apps.
just in case somebody had the same issue.
