My 'cure' for the inability for Safari to handle bookmarks 'correctly' is to simply use Firefox for Mac. I only use Safari for testing, I don't like Chrome, and I simply have no problems with Firefox and like the fact that there are so many resources for Firefox that are unavailable in Safari.
So switching to Firefox would be my recommended 'solution'!

There is something corrupt about your bookmarks file.
Mine does all the things you say yours doesn't, move, delete, new folder, etc.
Move the bookmarks.plist file from your user/Library/Safari folder onto your Desktop and start Safari. That should rebuild the default bookmarks. You should then be able to organize them. If it doesn't, there is something else wrong and you can just move your Bookmarks.plist file back in place.
To get to your user/Library, hold down the Option key and select Library from the Go menu in Finder.
