The latest iTunes may hide the sidebar. To show the sidebar, from the menu bar, under View, select Show Sidebar.
With the sidebar visible, does the shuffle appear in the sidebar, under DEVICES. If it does, what happens when you try to sync it manually or by using Autofill?

I too have the same problem. When I click on 'File' and scroll down to 'Devices', it provides another menu:
Restore From Backup
Unfortunately, all of these options are faded text and I'm not able to select any.
Do you recognise this problem and how to fix it?

Those commands will be grayed out (disabled) if your shuffle is not selected it the sidebar (or selected using the device button if sidebar is hidden). They all apply to a "device," so if no device is selected in iTunes, they are disabled.
Is your shuffle selected in iTunes when you do this?

If you have the sidebar visible, as describe in my first reply, the shuffle appears in the sidebar under DEVICES. When you click on it to select it, it become highlighted in the sidebar. Over to the right, it shows the Summary (or Settings) screen for the shuffle.
If you don't have the sidebar visible (it is hidden), near the upper right corner of the window, there is what I call the "device button." If there is only your shuffle connected, it should say iPod. Click it to select the shuffle. The iTunes window shows the Summary (or Settings) screen for the shuffle.
Either way, your shuffle is selected in iTunes.
