Mail - mailbox grief

I work both from my office and also at home and use my Mac Mail program to archive most of my messages on my work computer through the Mailbox folders. At the end of my work day I back up my work computer's files on a hard drive which I take home with me.

 

To then access and find anything in those mailbox folders when I'm at home is a time-consuming and clumsy exercise and I'd like to know if there is an easier way/program to assist me in finding old emails other than drilling down and down and down....

 

Another issue: When at home I use a webmail program to access new emails, which is a problem unto itself and I'm wondering what the syching ability is if I set up my work pop mail setting in Mail at home.
