I have Garageband 11 but it seems to have lost all its loops in Mountain Lion. When I go into App Store it doesn't recgonise that I've brought it.

You have to log-in with your AppleID to see all applications you bought. If you bought a DVD version, then, yes, the App Store doesn't know that you own the DVD. You have to re-install from the DVD.

Did you reinstall GarageBand from the DVD after you updated to Mt. Lion? did you make a clean install and wipe the disk, or something?

After reinstalling from the DVD you need to run "Software Update" from the Apple Menu to download the additional contents again.

Also, the reinstalling from the DVD will not have restore any of the JamPacks, if you have been using them. Those need to be installed again separately from their disks, but not all installers will be able to run with Mt. Lion.
