Can you explain exactly at what stage of "the process" the audio actually diappeared?
When you Export the Project, is the audio still there or does it disappear after you upload to YouTube. So you have to narrow it down if it is a "GarageBand export" problem or a "YouTube upload" problem.

Looking at it analytically it may be an iTune/YouTube problem because the sound tracks were visible in GarageBand when I exported the project to iTune.
In that case I wonder if there is any way of sending the finished project with the music track back to iMovie, as I think I used to, and avoid the iTune link?

You can always use the command "Share > Export Movie to disk" to a folder and then import the exported movie back to iMovie from that folder on your disk.
