In many cases with troubles with the graphical user interface it will help to trash Aperture's user preferences file and remove the "com.apple.Aperture.plist" file from the Preferences folder in the user library, see

there should be. Are you perhaps looking in the system library?
The User Library should appear in the Finder's "Go" drop down menu, like this:
If your system is Lion or Mt. Lion, you will have to hold down the option-key ⌥ to make it appear in the menu.
Then look in the folder Preferences for "com.aperture.plist" and remove it.
Don't forget to quit Aperture before you do this.

I found the folder and removed it- opened aperture and now only have a few projects- missing 98% of what I had. Thoughts on what to next?

Did you remove the complete "Preferences" folder or the com.apple.Aperture.plist file? Only the .plist file needs to be removed.

do you have more than one Aperture Libary?
After removing the preferences Aperture does no longer know which library you have been using. It will look for a library in the default location, your Pictures folder.
See this paragraph in the Aperture 3: Troubleshooting Basics I pointed to:
Note: The locations of your Aperture libraries are stored in the preference file listed above. If you have stored your library outside the default location of ~/Pictures/Aperture Library, make a note of where the library is before deleting the Aperture preferences file. If you have more than one library, you can bring up a dialog to choose which one to load by pressing Option immediately after you open Aperture.
So double click your Aperture library to open it. This will point Aperture to the correct library.
