It is probably just an artifact of restoring. Once you type their names into the url bar again, the sites and their last images will show up again in Top Sites.
I use an obscure method that clears all caches on every logout, and my top sites always comes up all black when I log in. It is not really a defect, it just does not have an old page-image to show you until you visit that site again.Beige G3, G4/867, G4/dual 1.25 MDD, MacPro'09 w cheap SSD, Mac OS 8.6 or Earlier, and 9.2, 10.5 and Server - LW IIg, LW 4/600, ATalk ImageWriter L

One another possibility:
I had the same issue with my Safari 6.0.4 and the reason was the space on my main harddisk.
It was still 1 GByte free on harddisk and anyway the Top Sites and the Site Histories was black and flashing. After the space increase the issue was fixed!
