Insert disc #1, hold option or alt key at bootup to select #1, Hold Mouse button also at bootup if you need to eject Disc#2.
That second Disc thing happens frequently, the best way around it is to do a Custom install, and eliminate enough Printer Drivers, Languages, Fonts, and Applications you don't need... then it may skip #2 altogether.

Hey thanks for the response! We were actually able to get a clean install with a retail copy of snow leopard that I had and using the dic utilities to clean the HD! It worked wonderfully!
