The 11.0.3 update also doesn't play nicely with other accounts from the same country. Keeps throwing errors like "You can not update this software since you have not owned the major version of this software". This is extremely annoying as I have 3 different iTunes accounts. I remember iOS used to have this issue when iOS 5 first came out (or maybe iOS 6.0), I hope Apple fixes this really soon.

This is a very annoying issue. Because I live and work in different countries and also travel very frequently I find useful apps in different Itunes Stores and therefore keep few Itunes account to download/update them.
When Apple will start behaving like a truly international company and allow to link different accounts/countries to a single user?

We have to click on EVERY app and remembering the country tell iTunes to update that app. With 360 apps gets really hard!

11.0.3 is really a stupid update. I was forced to "authorize" three accounts to my mac in turns and type password for i-don-know-how-much times. I got extremely tired of doing this in the end and start to remove apps that i got from store other than the U.S one.
To @Apple: this update will be harming app developers since you can see what I was doing with my repo - removing.
And again, it is really stupid update after all.

Just saw this one. Am having same problem. It is really a stupid update. It should've done the right thing as what's in iOS. Not only did it fail, it even kill a PASS level funtion.

It looks like iTunes 11.0.4 mostly fixes this issue.
You still get too many dialog boxes that say, "Your account is not valid for use in the [logged-in] store. You must switch to the [other] store before purchasing." You have to click on OK each time, but at least iTunes doesn't totally stop downloading apps.
Let's hope iTunes 11.0.5 has a SINGLE dialog box that says something like, "You are trying to update apps that were purchased from the [other] store. You must switch to the [other] store to update them."

thanks for bringing this to surface. I have the exact same issue. I have iTunes accounts in Canada, U.S.A, and Russia. I am extremely frustrated with the way they changed the Update process and how it doesn't keep in mind users who have more than 1 international account.
Before, when I pushed Update, it would only download all the apps from the single iTunes store account at a time, and then I would login with my other accounts to download the remaining updates to the specific iTunes store account. I found this to be cumbersome but still a much better alternative to what we have now. Whenever I have apps that are from different stores, I get continous pop-ups to sign in to the other store and it freezes my downloads until I do so. Meaning it doesn't skip it and move on to the other updates for the same iTunes store account. I have hundreds of apps so this is quite annoying. I have to literally sit in front of my computer for a good 15 minutes to make sure all goes well. And I update my apps every other day or so.
Solution: Create a single-sign which is permanently saved for all of your iTunes store accounts. Get iTunes to figure out which apps are from which store by itself and update them accordingly without my approval.
APPLE PLEASE FIX THIS SOON!

Extremely annoying indeed.
I started with an account in Italy (Italian store then), but I travel extensively and now I'm in the US for some time. I have a $100 gift card for the Mac Store, which of course I can't redeem unless I switch to a US account, in which case I'll lose all my previous apps and syncronisation.
This is beyond annoying, it's nonsensical.
Apple, fix this, there's thousands of us in the same exact situation. Don't you realise we are global citizens? One should be able to link different stores to the same profile and seamlessly connect and sync all of the apps/purchases.

just create an US account
you can use both on the same Mac or iphone ... this is not the problem
the problem discussed here only concerns the bug when updating apps in iTunes from different accounts ... but it also works kind of
but as I said:
using apps from different accounts (from different countries) on Mac or iphone is not a problem at all
