I would recommend first simply removing your email account(s) in Mail, then setting it up again.
Mail > Preferences > Accounts > select the account and click the - button
If that doesn't fix the issue, you could try to "reset" Mail by deleting some plists, but you'll lose all your settings. This is almost a last resort. Just trash the Mail folder in your library and also delete com.apple.mail.plist in the Preferences folder. Hopefully that won't be necessary, but that essentially resets it as if you never launched Mail again.
If that doesn't work, I would then suggest reinstalling OS X overtop. Actually, if you're not running 10.8.4, I'd recommend updating that before anything else.

That would indicate something wasn't set up correctly, or there is an issue with your email provider preventing it from working correctly, which would indeed be rare.
Try deleting the account and setting it up again with slightly different settings.
Regarding why your email would go to Trash, I'm not sure, unless you have a rule or filter set up to send them to that location. You chould check your Mail rules and also your email provider's site to see if that's set up, but that's probably not the case.
